Just not an industry standard OBD-II interface. You can still VAG-COM the ECU to check/clear fault codes.

Just read on your site that:
"If your car is equipped with a later style ECU it can be retrofitted with the MMS200 ECU and some simple modifications can be made to accomodate a minor change in the MAF sensor style."
What are these modifications?

So you would still be able to use a Vag-Com through the same OBD-II port but you would not be able to us an OBD-II such as a <a href="http://www.actron.com/product_detail.php?pid=16298">Pocket Scan</a> like I use?

The vag-com talks to the ECU on what is known as the k-line. This is still present on the older 12v ECU's.
To connect it to the older cars you use a 2+2 adaptor that converts the old audi 2 pin connectors into an OBD style port.

You can, for instance, add an 'OBD-II' port to an older car and use the Vag-com on it, but it's not OBD-II compliant.
