timing problem or what???

Default timing problem or what???

Need some help here....Started my car yesterday and had a very rough start. Drove down the road and the cel came on. Returned home and did obd check and got the following codes-p0303,p0302,p0301,p0300,p1106, p1606. I pulled and replaced all the plugs and still have a bit of a rough idle and the cel came on again. I do know that my cats are starting to go bad, they rattle a little, but has never been an issue. While replacing the plugs I noticed that my timing belt cover, which has a small piece broken off, had the remains of a rodent stuck to it, some pieces of intestines and a small pile of hair. the question is, could this have caused the timing belt to jump a few teeth and if so, how do I determine if this is causing the problem or if it is something else? Also, does anyone have any tips on keeping the little bastards out of the engine compartment and car?

I'd probably check and/or set the cam timing and replace the damaged cover.
