after new battery aftermarket chip not working - 97 audi a4 1.8t

Hi, all long time reader first time poster..
I'm trying to see if maybe someone can help me out with a problem i've been having.
I recently installed a new Optimo Yellowtop D35 Battery, DID NOT realign my throttle body (my mistake) and started my car.
now my car will not RE-ALGIN at all with the chip. I happened to have a spare (Stock) Ecu sitting around and i did put it in, realigned the throttle body fine and its starting fine.
the problem is, no matter what i do with the aftermarket GIAC chip installed my car will not maintain an idle. ~300-400 rpms really rough, smells like gas. will rev up to 1200 then feels slugs down from there at random intervals.
definately not drivable, i tried taking it around the block and i was basically rolling.
i've tried reconnecting/disconnected the battery SEVERAL times with SEVERAL different time intervals.
i've determined the chip to be the source of the problem.
am i SOL with my aftermarket chip or is this something that can be fixed?

In the unlikely chance the ECU suffered an ESD shock from the battery reconnection, you would have to replace the unit.
However first though, have to forced a TBA with VAG-COM with the GIAC ECU?

I also had a problem with replacing my battery. When I reconnected my new battery, the throttle position sensor was out of wack. After finding a person locally with a vag-com, he performed a "TBA" and it worked perfect. I still don't understand what happened. I guess changing the battery just opens up a can of worms?????????

I've changed batteries and such with no problem. I know when I first put the chip in for the first time...I had to turn the key to on for like 8sec then off then back on for the system to reboot. Have you tried anything like that. Just a suggestion, if not call the chip company for ideas.
