Anyone have a situation whereby error codes could not be cleared with VAG tool?

I apparently have some issues with my non-DBW car, 99 A4 1.8TQM. Had a peek at the chip on my ECU..found out it was a pre-EMCS APR chip (translation: not upgradable) put back in the unit...did the mandatory turning on of the key to the accessory mode...then hooked up the VAG tool to read and clear the low voltage error code (because of the removal of the ECU) and two other throttle body related error codes (not handy or I would tell you what they are). Someone did the 060 throttle adaptation request..wouldn't take...thru a CEL and power was almost limp mode....removed throttle body assembly and cleaned it with brake cleaner..thoroughly...and reinstalled throttle cable and throttle body. Anyway, removed the ECU again when the car was cold...kept it out for 4-5 minutes..then reinstalled. Redid installation procedure with key on...CEL was still there but power was back...YEAH...went to a friend to clear the error code with a VAG tool...CEL came back and power was again gone. Crap. Anyone have suggestions on this one...I am getting annoyed now. Please don't tell me I need a new throttle body..I don't want to hear that.
Help....I really don't want to go to a dealer for this..cause they will blame the whole thing on the chip...(ignoring the fact that they car has been fine from when I bought it with 57K miles..until now at 81K miles).

usually if it won't clear, there is a persistent problem that needs to be addressed. Since the TBA seems to force the error, and we know that the TBA forces the throttle plate to move from open to closed so the ECU can learn where those positions lie, I would suspect the problem has something to do with the ability of the throttle plate to move to full open or close, or the ability of the ECU to "see" what the throttle plate is doing (via a sensor). I don't know the non-DBW cars that well, so I'll speculate a bit...
1. Bad throttle position sensor.
2. Mechanism to control idle air flow is broken (motor controlled?).
Knowing what code is being thrown would probably point you in the right direction.

goddamn thing kept looking for the ASR control part of the ABS computer. i'd clear the codes and a millisecond later it pop back again. it would allow me to recode the ecu either...ahhh fun times
