Anyone know if the Check Engine light will turn itself off?

The car runs fine with my APR ECU, but the check engine light is on. If I put my stock ECU back in it is not on. I'm fairly well convinced that this is a fluke situation, but that light is annoying.
I'm curious if the light will eventually clear or if there is any way for me to clear it without a VAG tool. I've followed the instructions to view any DTC's in the climate control area, if I can even see the relevent codes, and it says that there aren't any.
Any thoughts?
