APR kill car?

Situation: Chipped in Marina by APR folk for $500. Few weeks later car in shop for suddenly not being able to start it. Dealer says all diagnostics on their part point to the ECU being at fault, ordered new one from LA.
Ok. So I finally talked to my dealer and let him know that my car was chipped per suggestions of the forumn so they don't send the stock one to AoA.
I talked to them and they're all freaked out. (Why did you do this...you needed more power huh? It voids your warrantee...blah blah blah). So they said well..first things first, we've got to check to see if it's the ECU that is bad.
argh...so, I want to know what to do before the outcome occurs. Two things can happen:
1) It's not the ECU....end of story.
2) It's the ECU. Big problems. Am I totally screwed? Will I then have to pay for a new ECU + labor? we're talking >$1000 probably...which would be ridiculous considering I paid so much for the EEPROM in the first place. Or would APR do an investigation to see if they caused the problem.

3 months later dealer finally traced it down to a bad wiring harness and a defective ECU..... very very very mod-unfriendly dealer, after they replaced the ECU i told them i wanted the old one back so i could take my chip out... they gave me some **** about it... but gave it back, they had no idea it had a modified chip in it and said that the actual ECU was defective. got the old ECU, swapped chips, everything is running fine now(with new ECU)

the reason I didn't call APR to begin with is because I had no idea the ECU may have been bad. Car dies on street...how am I to know?
and as my post stated, the dealer doesn't really know if it's the ECU yet either. I was just posting this in case APR was here to let me know what to expect in case it is the ECU that is bad. So if the dealer finds out it is the ECU, I know what to say in return, ya kno?

Ya, that drive was F-U-N !
