Just wanted to update this thread in case someone finds it in the future and wants more info and has similar problems.

Turns out the beeping noise was from the brake fluid reservoir which was low on fluid. I took it back to the mechanic and they said something about how they didn't properly bleed the brakes or something, but either way they fixed it and it no longer makes the beeping noise.

New Mass Air Flow sensor (about $468 parts/labor) this was resulting in a check engine light and rough driving/idle/etc. Car drives much better now but the other day I turned it on and it idled really rough until I got it warmed up and out on the road.

I'm still having a weird problem with my cold start/RPMs going haywire, but I'll make a diff. thread for it.
