there are two things generally one ports and polishes. First, the head. This means they port (enlarge) and polish (smooth) the intake and exhaust holes/conduits in the head. This improves breathing efficiency of the engine, and particuarly helps cheaper engines which may have lots of obstructions left from the casting process.
A basic upgrade to a head is to port and polish the head, unshrowd the valves, sometimes shave the head, (raises compression slightly) and a valve job. Shaving the head is not good for a FI engine, as you do not want, generally, to raise compression.
Second, many port and polish an exhaust manifold to increase its size, where one does not, or cannot, replace the OEM manifold. Intake manifolds are typically extrude honed because they have long runners and thus hard to get tools down through the length of the runner.
I provided a link to Hakuna, a famous DIY Miata and he has a nice pictoral process of some of the work he did on his engine, check it out. Extremely informative and packed with pics of his work to a Mazda Miata 1.6 engine.
Cheers,

from makers like Porsche and Ferrari...as i would pray they already employ these tricks. There is no rocket science to it, you can do it at home with a dremel. It's a question of time, its hour after hour of labor, and while a engine shop will do it, no OEM wants to employ hundreds of folks polishing away for several hours each engine.
The gains are noticeable, and will help you should you FI down the road as well...but they are not like slapping a turbo on your car.
