Can a dealer just take or flash your chip?
My car had a 1 bar wett chip in my car and i just got it back from the 40K service and now i KNOW its not chipped anymore. I have to look to see if its been physically removed or not. But can they just flash the ecu back to stock even if its a completely aftermarket chip(meaning i got a whole new chip, the stock one wasnt reprogrammed.) Anyway I can get it back without buying a new chip? Should i confront the dealer or just take the hit and get a new chip.

If it wasn't protected, yes they can. They can't take the chip out, but they can flash it.
They probably did a scan and the car didn't meet the factory specs. They flashed it and wiped it out.

Are you SURE they flased it? I'd call them anyhow. I would also call the chip manufacturer and ask them why there wasn't some type of protection. They may be able to reprogram it for you for nothing. As you can see, it is relatively easy.
Check to make sure they didn't pull it first. If they did, call them and ask for it back.

they can flash it just like you can flash(update) your computer's BIOS. if you're under warranty and not the original owner, i'd play dumb and not mention anything in fear that they would use this as an excuse to void your warranty. i use a spare ECU for dealership visits. do you have a Neuspeed chip?

I know this doesn't help after the fact, but ...
There are some AoA dealerships that are mod friendly. I know that AZ is 49 states away from most people, but the Scottsdale Audi dealers are both very mod-friendly, for example. In fact, they will install APR chips (even has a mod counter in the store!), and mine came with the stage1 APR right from the dealership - and it has full warranty coverage, because THEY installed it onsite!!! They also look favorably upon suspension mods, recommend shops, help with tuning, debadging, you name it. I would be surprised if there isn't a dealer within not too far of a drive from you that COULD help you - but this probably won't help you get your chipped state back this time...

Not if you disable the WE pin on the chip..
Just like any eeprom they have WE lines that can protect the chip from erasure.
You can also using block-locking on most amd (29f800/400) and they may not be able to unlock that depending on their software..
