So long as the changer allows for operation in either orientation....
I don't think there would be any difference. I've installed my chaners both horizontally and vertically and they work equally well in both orientations, and have been for several years.
Just make sure you properly configure the changer for whichever orientation you're using. There's usually a set of screws and an adjustable lever or something similar that you move around to indicate horizontal or vertical placement.
