Default Does clear coat darken the appearence of manufacture touch up paint? More info inside.

So I have a few paint chips on my hood. Still have primer left, just the paint chipped off. I tried body shop color matched paint, and it didnt seem to hold very well at all, still leaving an imprint where the chip is. I looked around, and found others to have problems with color match not being the same type of paint, and strongly recommend manufacture paint. So I went an Audi dealer and ordered the manufacture paint. Got all cocky about it and decided to take on a few paint chips at once, besides, i just got this from the dealer and it should be the same color. Well the codes match, but the touch up is quite a bit lighter.
So, I was wondering if a layer of clear coat would make the touch up look darker? my other option is to use a layer of the body shop color match, which is the same color.
