Help! APR ECU Problem or Mechanical Problem? (Long)

Okay, thanks to the people I've email regarding this problem. I'm being paranoid and trying to find out of my problem is related to the ECU or Mechanical problem with the car.
About 2 1/2 weeks ago I got in the car to drop it off at the body shop. I've got an APR v.3 chip. I started the car, for the first time that day, and the Check Engine light came on and the car idled so rough I thought it was going to stall. I repeated this process 2 or 3 times in a row before tossing in the stock ECU. When I put the stock ECU in everything was fine.
Needless to say, I drove to the body shop in Stock ECU form. I picked up the car this morning and promptly went home and put the APR chip back in. Idle was smooth and car felt normal, but the Check Engine Light was still on. I put the stock ECU back on just to make sure.
Called APR this morning and the response was to have me send the ECU back to make sure the solder is holding correctly. This is on a separate ECU, not socketed, so I can send them the whole unit.
Can a loose chip kick warning like this?
Anyone have a problem like this before? If it's simply reseating the Chip in the ECU, great. I'm concerned about other mechanical problems with the car. Even though it's fine with the stock ECU, I'm still not entirely comfortable that there may not be some problem that the car only experiences when tuned to a greater level of performance that isn't apparent under normal configuration.
Any thoughts?

the first clue is that when you pt the stock ecu in it ran normal,also you said the check engine light stayed on, but it will untill you reset it, sounds like the chip, had it happen to me once, butin my car it just died on me, then it would run, then it would die, but it sounds like a chip to me
