Have you checked the injectors & fuel pressure?

I second that. Try swapping/ replacing the injector.

Default Swap the plug wires, put back one of the stock ones if you need to..

Magnecor wires are not the best for our cars, I don't care what Magnecor says. They all have different resistance for each length, and the couls are looking for specific resistance. with the extra compression from the supercharger, it may be causing problems. Try one of the stock wires in place of the Magnecor on cyl #2, see if your problem goes away. Another thing to do, put in a new plug.

Default I'm almost certain it is your Ignition Amplifier / POS

I had the exact same problem as well. No CEL for the misifiring or Ignition Amplifier issue..but all the physical symptoms were there. I changed a coil pack, MAF, Plugs, and it kept misfiring..its that damn Power Output Stage/Ignition Amplifier that sits on top of the air box. About a $200 part if your car is a nonDBW

Default He's got a V6 with a supercharger...

The part on the V6's that initiates the signal for the spark works on a pair of cylinders at a time.... As I understand it, if that unit fails, you'll see misfiring on a pair of cylinders at the same time, not on a single cylinder. So that's most likely not his problem. It's probably isolated to a plug, wire, or fuel injector.

Default yep. When we were logging, it only misfired on one cylinder.

A bad ign-amp would have caused the pair to misfire.
