does all of this need to be custom, or will most shops do it? if anyone else has done this, maybe throw me a few pointers as to where to get this done. If possible i would love to put in a Bose sub

bose makes a sub that you can add on Im not sure what its called. If you search you will find it, and if not on here then certainly on the internet.

I have 2 JL W3's in a sealed box with an 800 watt kenwood amp in my trunk. The box is relatively small and they sound really nice. JL has some nice clean sounding bass if thats what your after.

I am still using my stock head unit, and have the amp wired in using a Hi-Lo level adapter comming from the rear speakers. If you have a bose sound system then the local best buy or circuit city will give you a whole bunch of sh*t about installing an amp. Take it to a local specialized audio video store that has an installation shop and they can do it no problem.

I paid 100 for my install with wires. Hope that helps.
