P0600 and Used ECU

Hello,
I just purchased a 2001 Audi A4 FWD Auto with a p0600 code. I just junked my other 2001 A4 Quattro Manual and took the ECU out before I sent it to the junkyard. The auto A4 I just bought misfires with the P0600 code, so I put in my used ECU from my manual A4 and the p0600 code goes away. However, I get pending misfire codes (P0300 p, p0302 p, p0304 p). Does this mean that I need a VAGCOM to reprogram the used ECU? I was surprised it even started with the used ECU. The 2001 auto A4 is very slow and can't drive up a steep driveway. My manual blew its head gasket and had low compression on cylinder 2, but it was still able to drive up driveways. I bought the manual that way for $200 to learn how to drive stick but junked it when I found out it had $2,000 in parking tickets.

I wanted to add that when I put the old ECU back in, the P0600 code comes back as a pending code (P0600 p) as soon as it is installed, but my used ECU from my manual does that set a p0600 p code even after driving it 20 miles.
