Please help - Misfiring on one bank

<center><img src="http://home.comcast.net/~stvkemp/badaudi.jpg"></center><p>I replaced the water pump and valve cover gaskets this Spring so I did a lot of work on the AHA 2.8 30V engine. I thought it was running good after I was done, but I stored the car for 6 months while i drove my summer ride.
Now I need the A4 and I am getting a consistent check engine light for misfires on cylinders 4, 5, and 6.
Here is the VAG-COM faults:

P0300 - 35-10 - - - Intermittent
16688 - Cylinder 4 Misfire Detected
P0304 - 35-10 - - - Intermittent
16690 - Cylinder 6 Misfire Detected
P0306 - 35-10 - - - Intermittent
16689 - Cylinder 5 Misfire Detected

I have attached an image of some of the measurement blocks.
Other clues:
Car runs fine, no misfires when warming up cold
Misfires start as soon as car goes from open loop control to closed loop control
I have never changed the oxygen sensors, car has 140K on it
I can't tell if the bank 2 O2 sensor is bad or a symptom of something else
Thanks for the help, I can't put the money into this car to have the dealer fix it.

But the first time I did the timing, I did not count the chain lengths correctly between the exhaust and intake cams. i had to redo the whole thing to fix it. When the chain count was off, it ran terrible right away.

I know i can remove the valve cover to check the timing marks between the exhuast and intake cam.
I don't know how to check the crank to exhaust cam timing belt is OK without taking off the front of the car and basically doing a timing belt job. I rented the tool to hold the cams in place from Blau and don't have it anymore.
I'm sure there must be a better way.
