I removed them completely in my car. Those two speakers in the deck lid are woofers anyway and with my 12" Solobaric I didn't need any extra bass. With the speakers removed it is kinda like two mini ports into the trunk.

Have had three pairs of Bose speakers replaced under warranty...or was it two? I don't remember, but they are notorious for doing that.
Replace them with a decent aftermarket pair.

i have heard that i should replace all my speakers if i replace the back two? Also this guy at best buy told me i should just use Dynomat to dampen the rattling sound.

I guess it really depends on what you wanna do.
Dynamat will help with rattles overall caused by the speaker itself and increase sound clarity and ambient noise deadening, but it won't fix your rattling speaker if it is blown.

Im not sure, but somewhere I read that if you take the top off of it, sometimes you can see a little piece of plastic or what not has come loose... and you can either remove it or glue it back on.
Sorry thats so vague, its just what I can remember.

And if you go with a dampener still, there's plenty of Dynomat like materials for a fraction of the cost out there. I used to get some from a company in Canada... worked as well (without the fancy Dynomat labels). I bought huge sheets of it (what Dynomat charges about $120.00 for) for about $20.
