Should I worry about "check engine" light on? ...

Car has a chipped ECU and was sitting for almost 5 weeks in my garage during my vacation abroad.
Upon my return when I started the engine it had a rough idle for about 20 secs and the check engine light would stay on till I disconnected the ECU. Put the factory ECU in - no problem. Put the chipped ECU back in, problem gone as well.
When the light was on the engine ran perfectly fine.
Should I worry about it?
