I installed and aftermarket Alpine head unit to replace my stock head unit in my 98 A4. It is a Bose system so the only thing I replaced was the head unit. All speakers work great except...
I get some noise through the speakers and pop noise when volume is turned on and the mode is switched from Tuner to CD. Is this a ground issue and how do I fix it?
I drive my car and when I slow down to stop lights the car idles very low and even stalls out on me. This only happens when I have the new HU plugged up and running. I took the HU out and the car does not stall anymore. What is the problem that I am missing? Is it still a ground issue or a power issue?

So, because I installed a new head unit, i have to replace the bose speakers? Is this what you are saying?
Are these speakers causing my car to stall or make that noise?

I did not add anything additional. I just tapped into the factory plugs with the head unit adapter and this is the result.
Do I need to run extra power lines or something. I feel maybe the stereo is draining the battery or causing it to stall.

If your alpine HU is set to output 55watts at 4ohms and your Bose speakers are 2ohms. It's going to pop.
When the electricity passes into the speaker, some of it is 'resisted.' The ohms rating of the speaker is how much is resisted, and an indication of how much energy it takes to drive it - the higher the ohms rating, the more difficult it is to drive.
