Throttle Response Issue?

I have a 1999 1/2 A4 Avant with the 1.8T 4 cyl engine and 5 speed manual. It has about 68K miles on it. Never had any problems with it until now. The problem I am appears to be some sort of throttle response issue.
It is most prevalent while shifting from 1st to 2nd gear and from 2nd to 3rd gear. This may be difficult to describe, but I'll try…. Normally, you need to be able to apply a subtle throttle input during the shift as the clutch is reengagement in order to create a smooth shift. It does happen every time (maybe 60% of the time), sometimes, there is a lag in the throttle response during the shift such that it creates a really jerky, rough gear change (makes me feel like a rookie with a manual transmission again).
The other time it is noticeable is when I am in gear ( for example 3rd gear on a city street at 30-35mph). In this case, I am in gear and applying some throttle and everything is normal. If I then let off the throttle while remaining in gear, and then attempt to slowly re-engage the throttle, nothing happens. Slowly engaging a little bit more throttle there is finally a response (and it is more response than I want… i.e. it creates a little bit of a jerky lunge). The throttle inputs I am talking about are relatively small, but the effect on the drivability is noticeable.
Around the same time this began to occur, my battery was dying. It finally died a couple of days ago, and I had to have it replaced. Not sure if this is at all related.
The check engine light is not on, not do I see any other indication that the ECU has logged a fault (I unfortunately do not have the ability to read the codes).
Anyone experienced the problem? Any ideas what might correct it?

I have one DBW and one that is non-DBW. The DBW has the throttle problem you are talking about. If you let off and then back on again it seems as though it gets hung up or fooled. I hate DBW..it is the suck! Soon my DBW is gonna get the kit to change it to non-DBW.
