If you swap ECUs a few days before and drive around to set the readiness codes, you will still have the loss of power DTC stored in the ECU. This might clue them in. But what you can say to them is you left your lights on or something and the battery died. Or you can say that you disconnected the battery for some reason. They might suspect something but they won't be able to find anything. Try swaping ECUs a week before your service and you should be fine.
When you swap ECUs, make sure you do the throttle alignment before you start the engine. Thats what the wait 3 minutes with the key in the on posn. will do.
