it sounds like you have alot of carbon buildup on the valves, run a couple of cans of bg44k through the gas...also, pull the codes and see which cylinders are misfiring

just got back from pulling codes here are the misfires!

My first thought is that after replacing the MAF and throttle body, that you might be leaking air into the intake system after the MAF. That would make it run very lean....the engine's getting more air than the MAF knows about. However, that should throw a code, P1504. Still worth looking at. Did you leave a vacuum hose unplugged or anything else loose that would suck in air?

Not sure what it is called on the 1999 but previous models have a Idle Controle Valve that crapps the bed fairly often. It is a expensive part if the valve is sticky it will have a rough idle, start up after a bunch of turns of the crank instead of 1 turn, will cause a bunch of misfires. Sounds to me like your issue. Also the new throttle body will need to have its throttle body position sensor re calibrated to your new throttle body. Throttle bodies are not 100% bolt on swaps. I believe you need a VAG com to re calibrate it. But there may be another way. I don't know the specific sequence but someone else on the forum might know. Its somethign like having the hood up, and drivers door open with the key in the ignition in the power on position. and its like push the gas for 30 seconds then relese the gas for 30 seconds and then push it in and out 5 times or something retarded like that and it resets the throttle body position sensor so it knows what is 100% open and what is 100% closed.\

Hope that helps at all.

Some air tool synthetic oil may help your idle controle valve once it is taken off and checked.
