Second, according to the description, that cable is compatible with 409.1. The archive site that offers 409.1 for USB interfaces says that that version is "NOT for any 3rd party interfaces!"

Second, the description of the cable you linked claims that it is compatible with 409.1. The site of the company that offers the software (we'll call them "RT") says that the USB version of 409.1 is "NOT for any 3rd party interfaces!"

So am I supposed to get the "lite" version, or am I supposed to get the serial version and use a COM port emulator or something?

Valid questions. It is linked through to 1.8t and doesn't matter. I'll give you an updated link anyhow though. You use this software and it lets you use it in demo mode. Essentially it gives your the PXXXX error code numbers and you can search them from the database. You can purchase the software if that gets annoying and it will give you the Pxxxx number as well as "Cyl 1 misfire" etc. They allow for the "demo" mode to be used to entice you to get the full version, which I would recommend. These cables are great for the demo software and your basic diagnosis. You cannot program modules with the demo software but you can reset CEL's and ABS lights as well as scan for errors, etc.

Here is the cable again

Thanks. Ordered the cable today. I also ordered a b manual last week and It should arrive today or tomorrow. I believe at least some of the codes will be in there, so I should be able to download the demo and get started as soon as the cable gets here. I'll post updates!

Btw, I tried using my buddy's rig the other day. He was able to pull a fault code from the ECU and get input from a few of the sensors, but couldn't do much else. It came back with code P1565, which is "Idle speed control throttle position lower limit not attained." He suggested cleaning the throttle body, which I plan to do as soon as I get the manual. Could erratic throttling be confusing the tranny and causing this problem?

You may want to try a throttle body alignment to deal with P1565. Have you checked on the TCU yet?

Okay, after a bit of tinkering I was able to scan. Turns out it won't recognize the interface unless it is plugged into the car...at least the first time.

Anyway, I got 4 codes:

1. P1602-Power Supply (B+) Terminal Low Voltage
-------This doesn't surprise me given the number of times the battery went dead when it was flooding. Battery is probably weak. It still starts up fine, though.

2. P1559-Idle speed control throttle position adaptation malfunction
and
3. P1565-Idle speed control throttle position lower limit not attained
-------Two codes on that bad boy...I'm guessing I need to clean the throttle body. If that doesn't work I suppose it'll have to be replaced. Don't I have to register to run an alignment manually?

4. (from the tranny) 00526-Brake light switch-F 27-00-Implausible signal. Read that this one can probably be cleared by simply stepping on the brakes once before scanning. Not worried about it as my brake lights are working.

Any advice ?

Ok, after some tinkering I was able to do a more complete scan.

I _think_ I successfully ran an adaptation on the throttle body and it said "ADP OK." Could be an old code still stored in memory...? I tried to clear all the codes before and after the scan, but it said "You require a professional level interface to do that" or something along those lines. How do I get rid of 'em?

Also, after that adaptation I took it for a test drive. Same problems as before :-(

Go into each module and clear them individually. Then rescan and repost. We'll go from there.
