When calculating sales tax, does it include the destination charge or just the car cost?
I ordered a 2001 A4 2.8 Quattro Tip, Melange/Ecru, Prem., Cold., Leather, ESP, Bose, and Xenon. I got 5% over invoice. October delivery date! When calculating the 5% over and the 7.25% sales tax, is the destination charge of $525 included?

No (more).
Destination charge is not used for tax calculation. Furthermore, if you have a trade-in, the tax is the tax rate times the difference of the cost of the car minus the trad-in value. For instance, if you agree on MSRP for a base A4(24540), destination charge of $550, have a $4000 trade, and the tax rate for your state is 3%, you would pay 24540+(24540-4000)*.03+550=$25706.20
SC400, A4 1.8T on order

Mass DOR regulation quote...
Under G.L. c. 64H, ยง 1, transportation charges associated with the sale and delivery of tangible personal property are excluded from the taxable "sales price" if the charges are separately stated and the transportation occurs after the retail sale. This Directive states that for purposes of determining the taxability of transportation charges, the sale generally occurs when title passes.(1) Uniform Commercial Code (UCC) passage of title rules are referred to when determining passage of title. The Directive applies only to situations where the vendor charges the purchaser for delivery of the property; it does not apply to situations where the purchaser pays the carrier directly for delivery of the property. This Directive is effective as of the date of issue.

http://www.magnet.state.ma.us/dor/rul%5Freg/directiv/96/dir96%5F5.htm</a
