Wire aftermarket amp to BOSE stereo?

Wire aftermarket amp to BOSE stereo?
I wired mine up, using some of the tech articles on here, Wired the amp to the speakers in the rear deck, ran the remote wire from the BOSE amp, hits really hard.
Only problem is, the rear deck speakers are "behind" the front ones a bit. So the sub hits behind the actual beat, and the result is muddy bass.
Any wiring ideas to get it to hit where it should?
