If it is stuck open, which it isn't because you are over heating, one hose would be hot and one would be "cold"
If it is stuck closed, they will both be hot because water is not circulating through the radiator, it is clogged up by a closed thermostat.
You have a b6 a4 with 40k miles?! What year?

We have water pumps with metal impellers available and in-stock. If you've never had this looked at, it might be a good place to start.

Hey Alex as everyone before has said i can tell you that regardless your looking at atleast 3 hours plus work just to get the thermostat you have to take off the intake and work your way down or take off the front clip if thats the case you might as well look at the water pump while your there.
I currently have an overheating problem with my 03 a4 1.8t. Just replaced the timingbelt (and tensioner) waterpump and theromstat today and no real change. But ya either way your looking at quite a bit of work and about the same price either way if your doing it yourself.
On a side note if anyone can tell me why my car is holding a neutral temp now and boiling off coolant with a new thermo and water pump id love any help. The system has been backflushed and vacuum sealed to remove air, yet there is still no heat coming from the vents. I also am getting a random check oil light yet the oil level is correct and there are no traces of headgasket failure (oil is clear etc.) It seems like the coolent is not circulating. Is there an auxillary water pump and if so where would i locate it or the fuse that controls it?
