On the 1.8T, the turbo is controlled by the same engine computer that controls fuel and timing. Chip tuners remap the programming to increase the boost provided by the turbo (sometimes by 2X), and adjust the timing and fuel to match. Many of the chips increase the power output by ~50 Hp and ~75 ft-lbs of torque. That is a significant increase.
In this economy, the bean counters do not let the engineers over-engineer the cars like they used to. The chances that things are going to break with this kind of power increase is much greater.
Audi designed the car and all of it's systems to function reliably within a certain power range, and doesn't think they should have to warranty items that break when the power output is increased beyond what they designed the car to handle. So they generally consider the warranty on powertrain components void if the car is chipped.
