Default is your car modded?

if its in limp mode, you shouldn't really be driving it anyways. is the cel flashing? anything else wrong? what engine?

if you're under warranty, and not modded... depending on what the prob is, it shouldn't take long (ie. if its just a bad coilpack or something).

Default another way to clear codes...

disconnect your battery for 20 - 30 minutes. But have your radio code ready and have the procedure ready to get the windows to auto up/down again.

Default Simple

Yank the catalytic converter and replace the fuel injection with a nice Holley 4-barrel.

Other than that, buy a VAG-COM, install it on your laptop computer, and see if you have any error codes that need clearing.

Default yup

it should clear all fault codes. That's how OBDII works. OBDII is standard on all cars from 96 forward.

Default do you have a chip?

if so, you can turn the car off, wait about 30 seconds and try rebooting the software - my APR software sometimes goes into limp mode when i switch programs if the new program doesn't load all the way

otherwise, if is just stock, i'd say try turning the car off, letting it sit, and then turn it back on. if that doesn't work, find someone near you with a VAGCOM (or go to dealer - they should cover it under waranty if you're stock)
