Cliff notes: I'm happy I got the car back :-)
Happy to report that the car runs great and the rebuilt transmission feels a hell of a lot better than before.
Once again I have to state that the transmission problems (main driveshaft bearing) that I had were not related to my mods at all. The reason that I know this is because the shifter feels a lot better than it did when I first bought the car so it appears that the bearing was problematic from the start.
I never felt that my car had any transmission related problems for the simple reason that the A4 is my first car car with a manual. I've never driven any other manual equipped cars so obviously there was no frame of reference to what a healthy manual transmission should feel like.
Suspicion started creeping in several months ago when T-Dot B6 took me for a ride (I was the passenger) and I've noticed how solid his shifts felt throughout the car. Some time after I took clean.'s car for a spin and once again noticed how much "together" his transmission felt. At that time I attributed the differences between their cars and mine to the fact that T-Dot B6's car is a 6-speed (various posts suggested that the 6-speed tranny has less slop than the 5-speed) and that clean.'s short shifter is set to the shortest/lowest position (my AMS SS is set to medium) resulting in crispier shifts.
I am happy to report that now my transmission doesn't feel loose and all over the place like it did before and the 2nd gear does not make the shifter vibrate violently.
I also picked up 2 "R" coils from the dealer just in case.
