Rough running/power loss after battery disconnect

Hi guys, I know this has been addressed in various ways on this forum, but here I go again.
I have a 2000 A4 2.8. I was away and my wife left the lights on all night and ran the battery dead. My helpful neibour came by and boosted the car for her and decided to clean my battery terminal while he was at it. He disconnected the battery and now it is hard to start. Once it is running it idle reasonably but will stop accelerating at 1200 RPM and bucks, snorts, and spits. If you floor it, it will with hesitation jump past the 1200-1300 rpm and go up higher, but with no real power behind it.
I have tried to do the 3 minute key on then idle 3 min reset but to no avail. Also, the check engine light came on with this at the same time. Do I need the dealer to do the reset? Can I drive it slowly to the dealer without harm? and does the reset generally clear all this up. I saw Mooge had the identical problem posted here, but there was no followup to say if the dealer reset fixed it all.

For anyone with the same problem. I took the car to the dealer and they scanned the car. There were over 60 system resets needed (I saw the list). Everything from alarms, light, and radio, to fuel, throttle calibration etc.
Long story short, NEVER DISCONNECT THAT BATTERY!
When you pull the battery to change it, apparently capacitors hold a few minutes of volts which is all you need. Any longer than that and it's a 128.00 Doh.
