SB Clutch just put in, tranny feels very notchy any ideas???

Not sure if related, but I felt the same after having my mechanic put in my SB TZ series.. (more)
.... and now after putting ~12K miles on the new clutch, I'm sitting with a broken tranny. Still shifts in every gear, no power loss...
but 2nd gear is VERY notchy on down/upshifts, and tranny whines pretty bad from 25 MP/H and on...
Put it up on a lift, change oil in tranny AND rear diff, no metal particles seen (or picked up by the magne-rod)... Also disconnected the center driveshaft to check if whining noise came from rear diff (front wheel drive Audi A4 lol) and no dice.. definitely from tranny...
The point of this story? Don't know if there is one... =)
