Default is this true?

Audi has recently changed their policy and all vehicles certified after August 2006 have non-transferable warranties.

Inconvenient fact, your question cannot be answered without specific circumstances. You should expect and will get a lot of confirmation bias.
Obviously indies can be cheaper and for obvious reasons. Lower prices carry some risk. What risk? If you own a legal VCDS scanner you can access Ross-Tech forums where indies (those whose volumes cannot support VWAG subscription ie all) go for advice (some paid by phone, some open). You can see the actual problems with skill and parts). BTW owning an official service manual does not provide access to the guided diagnostics in VW scanner.
My preference based solely on probabilities gathered over the ether is: routine maintenance-reputable indie; repairs- dealer.
