I'm near my final negotiation on a 2006 A4 with almost all options. I'm having last minute thoughts on that much money going for such a small engine....I mean I used to drive a ford focus 2.0L for 12k :P...Yes, I know there is a turbo but, what am I buying here..

Even the A4 1.8T was better than that 2.2L engine.
Totally different engines to begin with. And the refinement and materials used is just one of many things that contributes to the $40K. So as Dubnarcotic mentioned, if the $40K is high, look at eliminating some of the options perhaps.

From everything I have seen the difference is mainly on paper. Any real world numbers that people have posted here are about the same (e.g. I have run 6 flat with my 3.2, the best I have seen from a chipped 2.0T is 5.9 -- a few 6MT 3.2's claim 5.7 0-60).
You would have to be running high 4 second 0-60 to "toast" the V6.
