The auto transmission is a bit more bulky, so Turbos and downpipes are different on those than on the manual. You can fit a manual to an automatic car keeping turbos and downpipes, but not the other way around. If going for more power I would highly recommend the manual swap and use the downpipes and Turbo's from the manual. It is a much better fit. With a stage 3 tune, it transforms the car. I did mine at 235k.
