I found out that a local shop has a vag-com and knows about audi's so they are looking at it to see if they can figure out what is going on with it. Will post again after I find out more.

i took my car to oreilleys auto store, basically an autozone and they let me use their scan tool. I pulled the codes from that and cleared the codes. Now the car runs excellent. The nice thing about it was that it was free. Might wanna try that. Then write the codes down and post them up.

Ok, So the shop called me today, they put a new ABS computer in the car yesterday because they said that the abs not working can put the transmission in safe mode. After driving it and reading codes today they are certain it needs a new transmission. They said it works in manual shift mode but not automatic. I asked if it was possibly the transmission computer but they said the codes are coming from the transmission not the computer. Does anyone have any ideas that would make me think that it is not the transmission. Or does anyone know where I can get a reasonable priced transmission for my car (code emp) and how much is a good installation rate? They are going to give me quotes tomorrow on how much it will cost.

Car is working now. After it being in the shop for almost 4 full weeks I got it back. They put a new/used transmission on it and it works. Apparently they were correct that it was the transmission. Definitely not a cheap bill and I can not believe it took 4 weeks but I am glad I do not have to keep driving the wife's mini-van anymore.
