98/99 A6 2.8 Quatto tiptronic is SLAMMING into 2nd & 3rd gear! What to do?

It feels like someone is hitting me frim behid when going from 1st to 2nd gear. I have a 98 (although most parts seem to be 99's) 2.8 Quattro Tiptronic. I got it from my grandmother 2 years ago and she only had 32,000 miles on it. It was doing it then, and my SMART dad said it had a "learning" tranny/computer and wasn't used to the way I drove.
Well, I've babied it till 65K and it is still going good. I have a warranty (covers ALL DRIVE TRAIN) till 100K miles, that will cover it, but don't want to replace it if it isn't the tranny that's the issue. I've spent about $500 in diagnosis. Fluids are fine, solinoids (dealer says they can't tell, there are some codes, but they could be bad or good)?. What about the codes, can I check them myself? I'll buy any adaprer i need.
I heard that there is a connection (don't know exactly what it is) from the tranny that sends power/driveshaft to the rear wheels that can get messed up. Is this possible?
I'm looking at possibly getting a new tranny and new engine with this warranty and putting in a 2000 S4 engine. Is that possible?
