hehe you guys are nuts, but seriously.... look
if i pull the latch to open the hood, the raido mutes permanently, i can't unmute it. but if i lock the hood shut it unmutes.

Only a guess, but...
...the hood latch is wired to the car's alarm, and perhaps the alarm ground pin in your RNS-E harness is not acting properly? Maybe something with your aftermarket speakers???
