step up low voltage Bose head unit output to a usable level with RCA jacks. There are converters built especially for adding Subs by Soundgate and others.

the EQ hardware is actually in the amp despite being controlled at the HU. I would think upstream of the amp would bypass the EQ circuits.

Do you have a page with that info?
I'm sure I'm not the only one who would like to have a similar setup as yours.
Info on cost, what you have found works best, what doesn't, amps used, wattage, wiring issues, source, etc. Any and all info appreciated!
I have an insatiable appetite for all things Audi and Stereo installs.
I've tried contacting a few shops but here is one of their response to a lengthy email of mine:
"Yes we can differently work something put in your price range."

I really should have a page somewhere, but I don't.
I kept the stock head unit, as I like the stealth look and the ability to use the steering wheel controls and the integrated Phatbox etc.
My installer took the outputs directly from the rear of the head unit. They were input to a Phoenix Gold Tantrum 6 channel line driver. Bass was pulled from the left channel I believe. Signal then travels to 4 high channels (2 amps Alpine 505 800w total) and 2 low channels (2 amps alpine 1505 1800w total). Powered signal then goes to Phoenix gold titanium elite separates (6,1 for front, 9,5,1 for rear) crossovers are passive. Bass signal goes to the 2 JBL GTi 15' subwoofers. Response goes as low as any I've heard.
here's a pic of the crossovers I started with, as we bi-amped a set of MB quarts.

I currently have a bose system and RNSE upgrade. I tapped into the line level outputs at the harness for the bose amp to an aftermarket amp. My question is, would there be any improvement in sound quality if I were to tap into the line level outputs just at the RNSE harness and then run RCA cables to the trunk to the aftermarket amp or are the currently stock lines present suitable enough without much degradation in signal. I am trying to determine is the signal would be better is it traveled by RCA cables or the standard Bose harness wires to the trunk.
