P0305 and chugging along

P0305 and chugging along
It took a while to surface after rebuilding but I have a P0305 (Cyl 5 misfire) code. I have switched coilpacks, switched the little things on the air box, replaced plugs and it still insists that Cyl 5 has a misfire.
I took it for a short drive (not 100% legal yet!) and it pulled very well, I wondered if it was cured. After a bit of driving the coolant light came on (needed topping off after some bleeding I guess) and shortly thereafter the P0305 came back after being gone for the entire trip. It is just a pending code, so no CEL yet.
So, two questions:
Any suggestions on what else could cause a misfire (not plugs, coil or thing on air box)?
Would the low coolant level make the car run like crap? Does it default to a limp mode or something strange?

Add P0303 to that (no.3 misfire)
Now I have a P0303 to add to the mix. Since it ran like a train, albeit briefly, I don't think I have any valve timing issues or valve seating problems - I was pretty thorough when I overhauled the heads.
Here's one observation - I put duct tape over the intake ports on the heads and when I rotated the engine by hand I saw them suck in and blow out. I didn't expect to see them blow out at all - do you think this is normal or a sign of stuck lifters? I stored the lifters upside-down for a while then they sat in the finished heads for a week or so.
