Remote trunk unlock stopped working?

Remote trunk unlock stopped working?
Hey ... this one has me stumped:
A month or so, I noticed that sometimes the trunk wouldn't unlatch when I held down the "unlatch trunk" button on the remote. I always figured I was doing something wrong, since the car was new, and after a week or so of doing that everything started working normally again.
Until last week, when the remote stopped unlatching the trunk again, and I can't figure out why. The doors still unlock properly, and no amount of holding down the button will unlatch the trunk. I'm tempted to tell the dealer about it when it goes back again (3rd time for the same CEL, yay) but since I re-coded it to roll down the windows with the remote, I'm concerned that they'll accuse me of voiding some sort of warranty.
Thoughts? The trunk thing happened well after recoding the locking system, so I'm pretty sure that it's not related. I STFA, but came up dry.

When I bought my 2000 A6 2.7T (used) mine did not work....I have tried to diagnosis it...
but I'm at a lost. It is electrical. No elec. goes to the latch motor when you push either the hand remote or the latch release for the trunk. AND NO IT'S NOT THE FUSE...it was the first thing that I checked...hopefully someone knows the answer...

As far as I can tell, I haven't done anything to disable opening the trunk. If I hit the door unlock button on the remote twice, the trunk unlocks and I can open it manually. I can also always open it with the little button next to the driver's door.
Oddly enough, it seems to have magically started working again, though I'm still interested in figuring out what's gone wrong.
