Runs rough when cold--what's next?

OP stated he already replaced the CTS, with no effect. I know that's our go-to solution (replace the CTS), but 1) OP's CTS measured within spec, and 2) he already replaced it, and it wasn't the problem.
30-60 seconds at start *does* sound like an SAI system issue, but tbh this car has so many sensors and it only takes one to screw everything up, the best solution is hook it up to VCDS and get the codes. Personally, I wouldn't want to bet money on the SAI system being the problem, and certainly you don't want to throw parts at it. VCDS, if you plan on doing the work yourself. If not, any Audi shop will have the cable.
