Sloppy transmission shifts

Recently, I've been noticing harder and sloppier transmission shifts. It many times (about 50% of the time) will, before successfully shifting, drop 100RPM, then jump up 500RPM rapidly, and then finally shift. This is mostly noticeable between 2nd and 3rd and occasionally 3rd to 4th.
In addition, it seems to be shifting harder from 2nd to 1st when stopping. It's more of a hard jerk rather than just slightly uncomfortable.
I replaced the MAF about 600 miles ago after being thrown into limp-home mode followed by loud and violent clunks. That solved those symptoms.
I have also tried resetting the adaptive transmission as well as a throttle adaptation (using VAG-COM). I have not successfully been able to clean the throttle body since I couldn't access the breather clip thing, however the idle is fine.
I'm thinking the 500RPM jump could possibly be a ruptured damper plug as described in the linked article.
I'm not sure what I should try next. I'd rather try engine-related things that could cause these symptoms before going ahead and replacing expensive transmission parts.
