Water Leak in front right passenger compartment

We have recently had 2 hard rains and for the first time in the 3 1/2 years I've owned my 2000 A6, water came into the passenger compartment both times. The first time I didn't notice it until well after it happened but enough came inside that it ran into the back right floor board. The front right floor board was completely soaked. I was worried a window or the sun roof was cracked open but all were closed tight.
The second time two days later I caught it the next morning and noticed water dripping from right under the glove box near the front of the right front floor board.
Any ideas on where this could be coming from or why all of a sudden it is leaking? The glove box itself was dry inside and it is only on the front right side.
Anyone know if this is a known problem?

the windeshield - the area holding the battery, brake booster, etc. There are two drains in there, one under the battery, the other under the brake booster. I hope you have REALLY small hands and flexible wrists - you need to clear the drains. Follow this link for a good approach to handling this issue. I followed the directions in the link above and that compartment is not filled with water. However, the foam around the HVAC pollen filter is wet! It appears the plastic flashing that connects right under the windshield (it is supposed to snap to the body I think) is loose. The problem is I can't seem to get it to snap back into place.
I did have the windshield in this car replaced about 3 years ago so this would have had to come off then, but it is surprising that I haven't had it leak before now.
Any ideas on how to get that back into place without it costing me an arm and a leg? I have to get this fixed soon...it rained again last night!
