After the first heavy rain, my brand new '01 4.2's passenger floor was flooded with about 1/4 inch of water. The dealer knew almost immediately what the problem was. According to the tech, after checking the evaporator drain connector, they found that the heat shield in the engine compartment was blocked causing the flooding. They simply repositioned the connector and it has been fine ever since. If you are in the Boston area, Brookline Audi performed the repair.

On other cars I have had the sunroof drain hoses get full of junk and then water starts to show up in strange places in the car, most often the foot wheels.
I blow them out with compressed air and then check that the water does drain. I often blow from the bottom to the top. Make sure that the roof is open and that you have the sunroof opening covered up (I often have my wife hold a rag so the juck does not go all over the inside of the car.)
I think i saw the drain hose above the front bottom door hinge.
Let us know what you find out.

The drain from the AC has a valve in it, the valve got stuck. Dealer replaced the hose/valve assembly, problem fixed. They held the car overnight to get the carpets dry.

Only happened after very heavy rainfall and as this is a UK car - no sunroof, but still assume it is probably a blocked or diconnected drain pipe.

the passenger foot-well is the "moulding" at the exterior base of the windshield. It should be "flat" all across...full length. It "snaps" into place, so if it is not flat it can allow water to enter. Had this problem twice on my car before dealer finally diagnosed the source. If it hasn't rained, or you haven't washed the car...
