2006 A6 4.2 Transmission shudder from 3rd to 4th...

I have an 06 4.2 with about 130,000 miles on it. Car is great, but about 50% of the time I get about a 2 second shudder / vibration going from 3rd to 4th. All other gears are fine. If I give it a little shot of gas during the shudder, it goes away. No problems 3rd to 4th with Tiptronic. Doesn't seem to matter if the fluid is warm or cold. I have a VAGCOM cable coming in the mail. Will the cable help with the diagnosis? Any ideas? This is the cable I purchased, will this work?

First, STOP! giving it a shot gas.
Well, hate to tell you this but your Mechatronic is bad. If you haven't done damage yet(haven't driven it hard like you describe), maybe all you need to replace is the mechatronic. But if you did, you'll need a transmission rebuilt. It's not a software update and fluid change at this point.
I had the same issue @ 74K. Took it in and had the Mechatronic replace. At first I was advised to rebuilt the transmission, but my aftermarket warranty wouldn't cover the full rebuilt. So I went with replacement of mechatronic($1500 out of pocket [and full rebuilt $5500]). The car was fine for the first month, then issues started in 5th gear sent me into limp mode. So I took back in and they run the diagnostics. The original mechatronic damage the clutch packs and some seals like they thought it would(coding clutch C,etc., and speed sensor are incorrect). So I would need a full rebuild. So I would have to come up with $4000.
But things worked out for me. I qualified for Audi extended warranty, because I was under 100k 10yrs and had all the service records at that dealership(if not I would of been *** out). Just to play it safe I rack in 4k miles and waited 4 months to have it done. It's at the shop right now getting everything done to it. And it help that the shop owner is a certified specialist on Audi All Quattro RS8, RS6, RS4 and lambos.
So if you have the money have it rebuilt or find a used one. But don't take to any shop. Take to a shop that specializes in ZF transmission, Audi and euro car.
I'm telling you not to scare you but so you won't waste your money.

First thing I would do is a fluid change, especially if it has never been done. I had a similar problem, and a fluid change resolved it for me.
Audi claims lifetime fluid. It's complete and utter horse-hockey. The transmission manufacturer recommends 80k mile changes (I think that's the mileage figure).
As Kevin Gary points out, there's a TSB involving firmware update and different fluid to resolve shifting issues as well, so that's certainly worth looking in to if it hasn't already been done.

Thanks for the advice! It's not a jolt or jerky motion (maybe yet)like I have read in other posts, just feels like a little slipping in the clutch. Does anyone know about how much it would cost to have the TSB addressed, ATF change and firmware update?
