Wow, with that guide completely gone, i'm surprised your timing didn't jump. you were very close to disaster.

I purchased most of my parts from www.genuineaudiparts.com. The timing chains I got from a seller on ebay, the chains are made by IWIS (same as oem)
You will need to know your part numbers though, when I pinged them just asking for all the parts I need I didn't get a reply. I didn't ask them to tell me the parts, I asked them to make a kit of all the parts and sell it to me. Oh well, I was tempted to go somewhere else but their prices are what kept me there.

If you have issues identifying part numbers I think I can find my parts list from when I did the job.

I actually had the initial parts deal from the dealer... long story. On the list there was an audi rtv silicone, that was worth it's money, clean the grooves in the covers and put new silicone. I was happy that i had no leaks at all after so many aluminum covers with no gaskets.

One more thing came to mind, you should check the hydraulic cam adjusters. They are the cylindrical items bolted to the back end of the camshafts. You probably already knew this but just making sure.

These adjusters have a hole in which a pin goes in to lock them in place.
To test them, hold by the teeth that engage in the timing chain and try to rotate left and right. there should be slight play but we're talking 1mm. If you have excessive play then you can take the adjuster apart and inspect further.

As a matter of fact, I think the chain did slip. When installing the camshaft alignment tool, the passenger side was slightly off.
I traded my 2003 A4 for this A6 needing work, and considering 1 side of the engine had low compression in all cylinders, I thought it may need a headgasket replacement, but wasnt necessarily confident. After seeing the chain guides broke, and cams on the passenger side didnt align, I thing I may have a valve issue now. I almost have the heads off, but need to find the T10035 multi point tool to remove the camshaft bolts.

Silly question, but can you get Audi to cover it?

This is an impressive undertaking to say the least. My 3.2's had to be replaced in the 70s (seals breaking apart apparently). I complained that there's no way this vehicle needs a new engine at this number of miles. I assumed they didn't want to say this should be possible or have any negative media around it. They covered it after lots of talking at 80% and my dealer picked up the balance. I ended up paying about $1,500 since I authorized some other repairs, and I ended up in the next year and a half paying a couple k on other repairs however.

The dealer said it would've been ~$20k in San Jose, CA. If I could've put a V10 in there for $15k and had to pay out of my pocket....

bringing this thread back from the dead...I have purchased an 2007 S6 that apparently needs a starter. The dealer told me it would be $2600 for parts and labor...that is not gonna happen. Im more than capable of doing this myself judging by the provided install info in this post. I was wondering how the OP engine swap went and did he run into any issues? Any tips would be greatly appreciated!

I can only say it is very hard and dangerous job if you do it at home. Completely Removing engine and transmission is not necessary unless you are planning to replace timing chains, tensioners, guides and reseal the engine. Remove engine subframe, electric coolant pump, engine mount and support bracket then Lower engine to remove/ replace the starter. If you are good, it may take at least 12 hours to finish he job. The biggest problem you are going to face is removing starter upper bolt.
