A6 C6 2008 Control Module - Basic settings

Battery went flat and had to get the vehicle jumped.
MMI went haywire, turned to German, and spent some time resetting.
Only error I have now is:
00003 - Control Module
005 - No or incorrect Basic Setting / Adaptation.
When I check the control module all basic settings are set to zeroes.
Ross Wiki suggests - "Perform basic settings" - no idea what they should be..Can anyone point me to these? 2008, A6 C6 4F Quattro 3.0T
In addition, I am unable to see the AAS on the MMI 2G - when I hit the "Car" option, it just gives me the list of settings. I'm assuming that's a symptom of the above.

I Have a new instrument cluster for my 2002 A6 Quattro with the 4.2l in it and I don't know how to code it properly with my V-tool V506M reader. Dash plugs in, and it lights up but I get the immobilizer code, Can someone please HELP!! That and the motion security thing that sets my alarm off every time I try leaving my window down!!!
