I believe that is the fiber optic extension cable to install both AMI & CD changer. You may buy an AMI pretty cheap from e-bay or junk yard and connect to it. Or you can remove that extension cable and directly connect the CD changer to the connector that the extension cable was attached if you don't want AMI.
It is pretty expensive cable. I figured that I had no use for CD changer once I updated the MMI and installed an AMI. So, I just removed the CD changer and connected an AMI to the CD changer's connector.

You may want to keep the CD at least for MMI software update later.
Why waste a bypass cable and money if you want the CD only?
You can remove the extension cable and sell it making a few bucks instead of spending money.

All you need is this tool : http://www.ebay.com/itm/VW-Beetle-Au...cfed1d&vxp=mtr.
And unplug the optic loop and power loop. A direct connection to cd changer will bring back your MMI.

Got the loop cable from the dealer and the MMI is up and running now. So yea the missing AMI was the culprit. I dont think there is an extension as both ends of the fiber cable seemed to be joined half way. If one day I decide to get an AMI does it have to be from an A6?

It needs to be one from a car with the fiber optic MOST loop. I do not think that the A4's had that until perhaps the latest model. The A6-C6 and later and the A8's used it. I believe it was introduced in 2007.
