Find somebody with VAG-COM and do the retraction/calibration procedure. The procedure not only retract the piston, it also calibrates the position of the piston after new pads are installed by cycling the piston back and forth few times.

When you just mechanically retract the piston the ECU retains the old positioning information with the thinner worn out pads. This can cause problems not only with braking but also affect the ABS system.

I ran into that problem. I got around it by removing and replacing the parking brake fuse up front with the engine on. I was also just trial and error playing with the button, but the problem went away and e brake works normal after the fuse deal.
