I also have a 2006 A6 that had the same issues with the discolored or oxidized aluminum window trim. After many conversations with both the service manager at my dealer and with AofA, I was able to get them to do it at 50% of the cost with the other half being covered under warranty.
The first estimate I was given was $1400. That is due to the fact that they thought they had take off each door panel.
Apparently they were able to just pull off the existing trim and replace them. Four window mouldings and a trunk moulding installed and my cost was $343.
I wasn't happy I had to pay anything, however its better than not replacing them at all.

Found another thread that might be helpful if someone else is still in the same boat and doesn't want to shell out hundreds at the dealer.

I initially tried both Simichrome and Flitz to no avail. I can however vouch for the use of Menzerna and 3M products (IHG and SMR - believe suggested by a poster awhile back); though I found the 3M products not to perform as well. IP and SIP will work however Power Gloss Compound seemed to be the most effective on the cloudy trim.
I will say though you will really need some elbow grease but go easy if using PGC at first. Both MY01 2.7T and MY08 4.2 had issues with cloudy trim. It was most notable on the trunk but the window trim also suffered from it on the 2.7T. Once polished out (by hand) it did not return. Though I do detail twice a year, wash every week or so and touch up if needed... so maybe that also helps.
